The Yamato II ship has a slight delay in surfacing to the inventory. A simple refresh of your browser page will allow you to see the item under your Sea Inventory tab.
There is some confusion around the Element Z Refinery as well. Please note that it appears in your Decoration inventory and not your Building inventory.
